I hope this is the case too, but AIS is used for programs other than CLS, so I wouldn't bet on it too heavily. However, my hopeful heart says that they could be preparing the system for the influx of people filling out the finalist forms...
It would depend on the level of clearance. It probably wouldn't jeopardize your clearance either way, but if you get the scholarship you should 1) let the agency know in advance all the details about your trip if you are currently employed by them, and 2) keep a details journal of your foreign contacts to report when you get home. You probably have a hiring point of contact within that agency when you first applied that can provide more details on how to go about this.

Last year I was a semi for Intermediate, but unfortunately didn't make the cut. Applied again this year for Advanced Korean with better essays and hoping for the best.
My semi result last year came out 1/16, and rejection on 3/1 just FYI.
