I saw that ranking too (US News I think). I'm not entirely sure what their ranking metrics were though; it might include things like how green the grass is or how pretty the buildings are... who knows. I was told USF had over 450 applicants this year for something like 80 slots (so 17% + the number of people they expect to say no... probably something like 20% acceptance rate). They probably get a lot more applicants than FSU because it's in a reasonably large metro area. A lot the local applicants apply there as their top school and then also less competitve/prestigious schools as back ups (i.e. not UF or FSU). I did do my undergrad in Linguistics at UF though. I was thinking because of the UF/FSU rivalry, people who did their undergrad at one school would pick that school over the other even if they applied to both... I know... despite the fact that UF is waaay better in every single way . Maybe they anticipate this and pre-emptively reject highly competitive applicants who graduated from UF, but I still think it was the recommendation letter. That whole scenario about being too qualified smacks of being a little self-serving to me, and I doubt that anyone would ever admit that if it were the case anyway. Truth be told if I got into both FSU and UF I'd go to UF, so maybe there's something to it. Good luck with UF... well unless you get in and I don't... j/k.
