During an email correspondence, Prof. X said s/he'd prefer to give the letter to our department assistant once it' done and then let the department assistant upload the letter. My follow-up question was, "Do I still list your email address in the online applications?" Prof. X told me I should simply list the email address of the department assistant. Is anyone out there in similar situations? I don't know whether or not it's such a good thing to do (I'm simply professing ignorance here).

For the other, even though I put the PI's email down, he forwarded them all to his assistant. I don't think it really matters, as long as the professor's name is on the actual letter.
