I would also add that a lot of the top departments (including Harvard, Princeton and Yale), depending on who you work with, are good places to do qualitative work. This, of course, varies by subfield: all the folks listed below are CP, so the departments you consider might be different if you are in IR or in American (which would imply that you are doing APD work). I would advise you, however, not to choose your methods because of some predilection, but because they are the best set of tools for answering the questions you care about.
