Biomedical Engineering Schools: Do I have to fill out an additional application for MS programs?

So far I've filled out applications for:

 

Stanford (mechanical)

Berkeley (mechanical)

UCLA (biomedical)

UCSD (biomedical)

Columbia (biomedical)

NYU-poly (biomedical)

 

No response yet. Stanford already told me that if I wasn't accepted to the PhD program I would automatically get bumped to the MS for consideration. However, I finished my NYU app last week and I called them that day and they told me I should fill out an additional application for the MS if I want my best chances. Any experience with these schools? I'm interested in MS as well as PhD.
