I've got official admissions from physics at UCB and EE at Princeton. I am now an undergraduate in physics department but want to research in nanotechnology or magnetism. Both physics department and EE have this direction, where should I go? It seems that Princeton's EE ranking is not very good, any reasons?

Go to Berkeley. Better weather and surrounding area and Princeton is over-rated. But that is just my honest opinion. I would say visit both and go where you find most comfortable.

Princeton EE seems to have the tendency to select students with undergrad backgrounds different from EE. It's a good thing that they focus on the science side of engineering, but I think it loses the advantage when being on the same table with Berkeley physics. Princeton also seems to be a small place, which limits choices and cross-faculty collaboration.
