My university makes three different personal rankings available to me: the rank among other students who entered the college of engineering in the same year as I did (~890 students), among the students who started following a major in the ECE department the same year as I did (~100) and among the the students who started my major (computer engineering) the same year as I did (~40). Which one of these should I inform as the class rank in eg.: masters applications?

If you are applying to North American schools, I would not provide the class rank unless I was explicitly asked to do so. In that case, they might have more details on what they are looking for specifically. If you do provide it, I would use the last value (i.e. compared to those in your major that started in the same year). I would also provide details on the denominator (i.e. ranked X out of 40).
