So a couple months ago before I submitted my application to this school I got an email from someone in the department asking if I wanted to change my educational objective to a PhD because "you can get your MA along the way and would not have to re-apply." I said no, and didn't think much about it. Well, now I got a rejection letter/email specifically stating "Thank you for applying to the [school] Doctor of Philosophy Program..." Also, the website where I check my application status says "Doctor of Philosophy" under educational objective. Is it possible that they messed up?

I'm not quite sure what happened, but I don't think you need to be too concerned. I think you could still just get your master's there and move on, but if you do indeed decide to go on to a PhD you won't have to reapply there.

Yes, its possible. I would call the department and ask if they would consider you for the master's program if that is your interest.

I think that all you can do at this point is call the department and tell them about your concerns. Hopefully they can clarify and/or fix the situation for you.
