Going From M.S. to Ph.D

hi all,

 

I currently began my M.S. studies (in BME) at an average graduate program (ranked somewhere in the top 50 I think). My question is, do you think that applying to a Ph.D program with an M.S. degree, research experience and some publications will help me to overcome an average undergraduate GPA (3.33) if I also have average M.S. grades (3.5)? I wrote some stats in paranethisis because I think this general question could help anyone from any major (i.e. anyone who responds doesn't have to focus on BME, could be any type of engineering in general) . Thanks all for the replies in advance!
