I recently received an email from the Graduate Program Director of a History program I applied to asking for a recommendation that is missing from my application. The deadline for the application is Feb. 1, but I was wondering, do I reply to the GPD and assure her that I have been in contact with the referee? Or are these mass emails?

Any insight would be greatly appreciated.

First before anything I'd contact your LOR writer and make sure they have sent it or will be by February 1st.  If the e-mail was signed by someone and doesn't appear automated you can respond saying, thank you I have spoken with Mr. XY and the letter should be received shortly if not already.  If it seems like an "update" kind of thing that is automated just ensure that its on its way by talking to your LOR and don't reply.  Its not necessary to reply but if someone directly contacts you it'd be at least considerate to acknowledge that.
