I took a substantial amount of community college courses during high school, before I went on to my 4-year university after high school graduation. Should I include a transcript from said community college in my application, because I am using those courses as credit toward graduation at my 4-year?

It may be different for your program, but I also took several community college classes concurrently while I was in high school before attending my four year institution and everywhere I'm applying now has required that I send my 4 year transcript along with my CC transcript, even though those courses are represented on the 4 year. Some schools consider it "academic dishonesty" to withhold this information, though people have several different opinions on the matter. I always err on the side of caution and say just go ahead and send them anyways. It shouldn't hurt you in the process and its better to provide them more information than not enough.

I also took my basics at a community college (I was an intl student back then).  I listed this school and uploaded its transcript for all my apps, even though my 4-yr university also listed them under "Transfer credits". 

I copied this from an actual application that I had to fill in:

"Please list ALL post-secondary colleges or universities you have previously attended or are presently attending, including for extension, correspondence, and distance learning credit, starting with the most recent. Failure to list all institutions will be considered an intentional omission and may lead to forced withdrawal."

I would send it. In my state, if you are taking community college classes in high school, it counts a dual credit- college and high school credit. If that's the case, you would definitely send it as those would show up on your 4-year college transcript anyway.
