Just to update my thoughts here:
I have also ruled out universities I've interviewed at, but have not yet responded to me. Given they've sent people acceptances, it's clear they picked their first choices and the delay is just hedging me as a backup.
I guess I really care that if I'm going to spend 5+ years somewhere, that I am their first choice too! I imagine it would be weird to work for a PI that didn't view you as a top candidate, especially if that has a lasting effect on their impression of you.
 
At this point, if a university couldn't be bothered to get back to me by now, I have sent them an email (nicely worded) letting them know I'll be pursuing a better fit elsewhere. 
I encourage others to do the same if you also care about such things, it'll help people waiting who don't have any other options. It should also (eventually) teach them a lesson about prompt responses.

I got an offer from MIT! 
Currently feeling the strangest blend of shock/excitement/happiness right now, and I want to thank everyone on this forum who has provided their support and ridden along on this emotional rollercoaster with me for the past six months.

Got admitted to UCSD post-interview!

Yeah outside it says submitted. But I am talking about the application status when you click into the "View checklist" tab. What does yours show? Mine says incomplete but the checklist doesn't show anything missing.

Oh good catch. Mine says incomplete too on the checklist page. I’m not too worried about it though. It says they have received my letters of recommendation, transcripts, personal statement, and GRE score. Enough for them to make a decision. Also, there’s a statement that says they won’t respond to individual inquiries about the completion of the application at the beginning of the page, so I guess contacting them about it won’t help. 

Was told UW BioE Admissions committee will be reviewing applications tomorrow (Wednesday). Don't know how helpful that might be, but at least something. 

I have a feeling this week will be the craziest week with the most acceptances sent out. Good luck everyone!!

I got in! Both JHU and Northwestern sent me an email.

I know one guy from my class who got in. From what I know he did research since sophomore year, got 1 paper and a couple of scholarships.

Hopefully we all hear back soon! Best of luck to everyone, and try not to think about it for now -- we've put our work in.
